I know this is an old post, but just for future reference, when you selected what files everything would be put into, did you have it set as C:\Program Files (x86)\Mod Organizer? Because you have to select a file that actually exists. Ex: C:\Program Files (x86)\Steam The preferred location for Mod Organizer is the game folder.
